It could be an issue with the amount of angle the carb flange has been machined at.
Most OE is about 4° forward to compensate for the engine tilting to the rear. Some aftermarket manifolds have less or none.
Maybe removing your intake and taking a degree or 2 off might solve your issue with no other consequences..
I've milled my Victor Jnr about 3° as they are zero out of the box.

Have managed to solve my problem by using a 12x8x3 air cleaner and have just enough clearance for a bit of engine play also.
